I don't have time to write a full story, but this is how I'd write a crossover fanfiction:
First, I'm going to have to make the assumption (based on the power they have in-game) that Freespace 2 capital ships are more powerful than Alleigance ones. They're much bigger than Allegiance cap ships, at least. I think Allegiance fighters are more powerful, though. Either way, FS2 capital ships are way bigger.
Second, I think that by the end of FS2, the combined human forces from Allegiance are greater than what the GTVA has in terms of a fleet. In the Allegiance universe, it takes place sometime between June and September 2150- after the Rixians appear and the human alliance launches an attack on their homeworld (and after the alliance falls apart due to petty in-fighting), but before the Rixians establish an outpost in the Solar System and before IC's part in the Ares Movement is discovered.
Anyways, my story would take place at the end of Freespace 2, with the Terrans attempting to build a wormhole to take them back to the Sol system. However, they instead create an Aleph that takes them into the Solar System of Alleigance.
Being cautious, the GTVA dispatches an exploration fleet through the wormhole/Aleph, appearing in the outskirts of the Solar System. Along the way inwards they meet Commodore Chamrajnagar, my own created character, a commander of an Iron Coalition ship (Devastator-class), and first contact occurs. The GTVA recognize that the IC is probably the closest thing to a legitimate successor gov't to the ones on Earth, and agree to head for IC Lunar H.Q.
Along the way, various Belter pirates, Bios marauders, and even a Rixian Unity raider squadron attack the “black ships” of the GTVA, and are easily destroyed, the Rixian raiders the more difficult of the two. Word quickly spreads about this new faction of human ships with incredible weaponry, and the DataNet is bursting with speculation.
There is also a tense stand-off as the fleet passes by Martian space, where Gigacorp initially refuses to let them through without meeting with company executives. However, it is gradually resolved when a conference is declared on a station (I’ve invented) remaining in Earth orbit, a neutral ground. IC, GC, Belter, and even Bios and Rixian representatives are present.
A second contact situation commences, in which the GTVA and the Allegiance factions explain the history of their respective universes. It ends with a lot of disagreement between the various Allegiance sides. The GTVA, disappointed that this is not their Earth, but realizing the massive resources and technology this universe contains, declares neutrality, though tacit support for the Iron Coalition. They also recognize the holdings of Gigacorp, the need for autonomy for the Belters, and the possibility for peace with the Rixians. However, they have nothing but refusal for the BIOS.
I’m not sure how the story would go after this, but several plot points would include:
1. GTVA requests the chance of mutual expansion between the universes, which the IC allows (in order to evacuate certain civilian populations to safer GTVA space), and the Gigacorp supports (in order to gain access to more markets). This quickly leads to independent GTVA-based groups settling in places like the Belt and Aleph-connected systems, Belters gaining access into the less policed systems in the Freespace universe, and disputes soon arise.
2. Crimson Resurgence. The GTVA sees a big contrast between how megacorps operated in their universe, as they all became gov’t subsidiaries or very connected groups that patriotically contributed to the war efforts in defense of humanity, and Gigacorp’s monopolistic, uncontrolled activities. Along with some IC support, they secretly promote many IC-based enterprises and even some Belter establishments to become true companies and to provide competition for Gigacorp. Several employees leave GC to form their own companies, as well. These independent businesses are dubbed “the new Crimson Group.” This saps up the power of both GC and the Belters, resulting in anger from both at GTVA.
3. The Neo-Terran Front’s ideals have lived on in the post-Capella universe of FS2. Former NTF people settle in the Solar System, preaching their utopian vision and their hatred for the aliens. They get a following from certain groups in each human faction in Allegiance (except for the Bios), and they call for a war to wipe out the “Rixian invaders from without and the Vasudan and Bios cancer from within.”
4. The Rixians start plotting a lot, since the GTVA scares them, and the Shivans and Ancients both intrigue them. They send spies into the Freespace universe.
5. The Bios infiltrate the GTVA (albeit slowly, since security is tight against them), and all sorts of bad things happen. But in contrast with how the official story went, they are in a much weaker position.
So, what does anyone think? Again, I’m not planning on writing this, though I’ve had many ideas plotted out.
If Allegiance met Freespace 2
Not enough personal time. A plot outline and plot elements are easy to come up with (and fun), but writing the actual story takes exponentially more time. Why would you not write the actual fan fic if you'd put that much though into the ideas behind it? It's not like you need the blessing of the community to go ahead.

This is good stuff yo. Beam cannons are something the GTVA will have a huge edge. Also, with this new wormhole, the possibility of a Shivan invation holds true (as they are destroyers of everything sentient). Yep. The Shivans would be a continuous far-out possible end-all enemy to all. I think the Rixians would remain the big external threat, though. They're arrogant and smart enough to come up with some crazy fighter tactics to take on GTVA big guns. Hammer of Light? Excellent idea! Even more intrigue, as factions meld into each other before violently splitting.
My rule about this is that there are no extra Allegiance factions that weren't invented by Microsoft. At least for my first story. But alas, I have no time to write it, as I'm preoccupied by many other things. Though if anyone was interested in picking up the idea, or in writing any sort of crossover story featuring Allegiance as an universe, I'd be happy to work with them by offering advice and the like.
