It does reduce top speed. I don't know the exact mechanics behind it, but it does. The only thing you need to do is look at the top speed shown in-game in the hangar before and after buying accel GA.

then why dont they make accel also upgrade speed enough to prevent the loss?

Wait so... do speed and accel cancel eachother out?
