There are people in the PA thread also experienceing this "minimize" problem too.
Sounds like the mouse's focus is still on the Windows desktop instead of within Allegiance where it should be.
I'd take Bunnywabbit's suggestion seriously - I too have had external programs force Allegiance to minimize when they want to tell me something. My AVG has done it to tell me my virusscan was complete, Winamp has done it to tell me there's a new version available, and GTalk has done it to tell me I have a new instant message.
Try closing down any unneeded applications in your system tray before signing in.
As for the 16-bit/32-bit annoyance, that will be fixed in the next development release from our community. We'll all be able to play windowed in 32-bit removing the need to drop our desktop's colordepth.

hi, i *think* i have a trick to bypass this (not so much a fix)...
same thing started happening to me recently, but it never happened while i was actually in a game.... confused me for a while until i realized it only happened when my alleg resolution is different to my desktop resulotion, the moment i get it set to my desktop resolution (in my case 1280 x 1024) it does 1 final minimize and starts working, hope im not too late, and that this helps.
youll still need windowed mode for when your in lobby, but at least the game can be full screen when your playing.
