So I get in the game and launch to do something and I find that when I target anything, I don't get any notification that I'm targeted to the object. And the tone that accompanies targeting doesn't happen either. Also, I don't get any missile lock on my HUD nor any sound of my missiles firing. I don't hear boosters and sometimes when I'm low on ammo, I don't hear the guns firing.
As you could imagine, this all combines to make doing anything, let alone offensive, a pain in the ass. Any help is appreciated.

Edit: And here's a couple of screens to show what I mean.
This shows the odd tears I get in any view.
This shows that I see no icons for ships and other objects (picture's dark so it's tough to see).

My guess is that your Cort UI in borked. Grab the latest (1.75, I think) from Cort's Blog page and re-install. You might want to first install a different UI that you know you've never installed - jelloshot or whatever -- so as to ensure the new mods are written to your artwork directory. Fly and see if that changes anything. If it does, then go back to Cort's installer and change the UI to the one you want.
PS: what team are you folding for?

Alright, I'll give it a shot.

Let us know how you make out with the HUD suggestion. I suspect there's more to your install, because the UI shouldn't affect your sound. But changing the UI as I suggested is a quick and easy thing to do before I suggest a purge and re-install.

So this is nifty.
I went through the steps you mentioned to no avail and decided that a reinstallation was in order. Finished up that and get in game to find that, on a vanilla platform with no addons, I still have my problems. I toggled every graphic option I could without success.
I, for one, am thoroughly stumped.

When you re-installed Alleg, did you remove it first (and make sure the files were gone)?
Is that a new video card you have? I'm wondering if the drivers aren't supporting the older Alleg graphics (something like the problem we've run into with the newer Nvidia graphics drivers). You should also check to see if you've got a current version of DirectX9. (It controls both video and sound and may very well be a culprit in this issue.)

Alleg was completely taken off before I installed it again.
It is and as far as I know, the drivers are as current as can be but it's an ATI Radeon HD3850 not an Nvidia. My DX version is 9.0c.
