Is this a viable way to play a stealth class?
I've been thinking a little bit about that Spinoza. Some of the mechanics would be useable. For it to be true to SC2 however, all the weapons would have to be energy based. Some of the ships would probably be undoable (ie. I don't think either of the Aliloulay UFO's moves would be workable... although an auto-targeting laser would be pretty ballin')

I think the main problem would be that a lot of the SC ships were technically "capital" ships, and also that they were all so unique. >_> I think you'd have to decide early on whether it'd be basically Allegiance as we know it now, just with SC-based ships adapted to fit Allegiance classes as closely as possible, or whether it'd be based around something more similar to SC gameplay -- i.e. basically a death-match. The former would definitely be more fun, though.
For the Arilou Skiff thingy, change the code to make every object a special class of ripcord receiver that only the skiff can use (or just make it the only ship that can use small rips, and make everything an SR
), and give the skiff a ripcord time of about one second, after which it rips to a random object somewhere in the sector. Maybe it could be a miner hunter, attacking in swarms and then quickly running away?
The Umgah drone would be fun -- make its cruising speed very low, but let it reverse really really fast. Also, naturally, it's a use for retro-boosters. ^_^ The Thraddash Torch would have powerful boosters and lots of prox mines to deploy... The Kor-Ah's spinny blades of death could be very large missiles with very long life-spans; or they could be made into deployable drones that slowly home in on the target... The Ur-Quan dreadnought would just be your usual assault carrier with a green paint job... The only thing I think would be impossible are the energy-absorbing shields for that one race's ship (I forget their name... you know, the depressed ones? With the Ultron? Bah.) With a bit of creativity and a healthy dose of artistic license, I think you could adapt pretty much everything else, though.

One fun approach might be to take a few of the most awesome races in Star Control II, and re-design them from the ground up as Allegiance factions. Like, invent completely new ships for them to fit into the regular Allegiance classes, based on what we know of that race from SCII. Of course that'd be a ton of work, since we'd have to invent almost everything from the ground up...
And if Star Control IV III ever comes out we might have to change it all again.
On the other hand, it'd be a fun project. ^_^ Um, you know, for people who know how to do stuff like that. >_>
Each of the ships that actually appear in SCII would be a "special" ship for that faction, maybe with some heavy research pre-requisites (well... depending on how useful it'd actually be

Of course the saner approach would be to have two factions, the Alliance of Free Stars and the Ur-Quan Hierarchy, and try to fit the ships of their different races into Allegiance classes. The Yehat Terminator is almost exactly like an interceptor already, anyway (but with shields of course

Oh, another impossible thing would be the Syreen Penetrator's psychic crew-stealing thing. >_< The closest approximation would be if you could build a weapon that "drains" health points from an enemy, but that sounds impossible too. >_> Maybe just really nicely ask any turrets the other ship would have to eject?
The Syreen's sworn enemy the Mycon, on the other hand, are totally doable: A missile-only ship with slow-moving missiles with excellent tracking and long lifespans; its only gun would be a self-nan (a nanite with area-of-effect and no range.) The self-nan would drain the energy reserve very quickly, though. (I
the Mycon.)

That's one of my fav' moves to do against the mycon if I'm playing some small agile ship without a lot of firepower//range.

In SC2/UQM a half-decent pilot can make the yehat, utwig, and to a lesser degree the skiff invincible.
I just ran a little test 3 times on awesome and the fight between them is pretty lame. They just ram each other in a straight line and shoot. Before I started typing this the yehat won every time. As I typed it (I left UQM on and the sim kept running), The utwig kept winning by huge margins. hmmm...s
Well remember even the awesome cyborg still isn't exactly brilliant AI. Though much smarter than the AI Allegiance has, to be sure.
The Yehat is hard to be "invincible" in because you have to time the shield perfectly, and both the shield and guns drain the energy pretty fast. The Utwig dreadnought is nearly invincible, though. The only way to defeat it is either with the Chenjesu doggies, though the Utwig can shoot those down pretty quickly, or by "tricking" the Utwig into raising its shield by shooting in its general direction, but aiming to miss. Tricky. So maybe it's good that it'd be pretty much impossible to replicate in Allegiance.
As for the skiff, it's probably my favourite ship. Yes, with good timing you can be nearly invincible, but a single mistake will make you dead, given that you have what, four crew/hit points? Also, the teleportation is completely random. On at least a couple of occasions I ended up teleporting directly into the planet, dying instantly. And you have to be very careful when attacking, because if you keep shooting for too long, you won't have enough energy to teleport, and then you will die.
I imagine if friendly fire is on, and if a missile has enough manoeuvrability and a very long life-span, it'd be possible to damage yourself with it in Allegiance; after all, with FF on you can damage other friendly ships with missiles, and I doubt missiles "remember" which ship they come from.
The podship definitely isn't the best ship in SC2... I guess I just like the Mycon themselves.
They're so... weird. They're the most "alien" race in the game, even more so than the Orz. I love it when one of them gives a speech explaining who it is and what its function is, and then finishes by calmly stating, "I died 57,283 years ago." Plus, they had other awesome quotes, like - "Juffo-Wup flows through Time... and Space. It cannot be stopped by mere... energy blasts. You are not Juffo-Wup. You CAN be stopped by energy blasts. Allow us... to demonstrate."
Ah, speaking of the Orz, space marines would be tricky to do... Maybe make them drones that attack enemy ships, like towers, but with the ability to move also (if that's possible?) Or make the Orz ship the HTT.
