How would you fix Ship Yard?

For TF you also would just make different flagship types. Expo type can mount the TF AB cannon (others only skyrip), Sup gets rip1 so you can rip to it, and Tac can mount Heavy Cloak.

Adv Expo: Flag MkI, Heavy Class -> Flag MkIIe, Drydock -> Flag MkIII
Adv Sup: Attack Carrier, Heavy Class -> MkIIs (rip1), Drydock -> Super Carrier (rip2)
Adv Tac: Corvette, Heavy Class -> Flag MkIIt (mounts Heavy Cloak), Drydock -> Assault Ship
Rainbow: Flag MkIV (rip1 and can mount heavy Cloak)
