Huh, must be another bug with the same symptoms then. I had this exact behavior at least 3 times in alleg and also sometimes in certain other direct x games, and every time restarting the PC (and nothing else I tried) fixed it.
Hope you find out how to solve this :/
Still ready to teach anyone who asks nicely whatever they want to know about playing alleg. Contrary to popular opinion I do not eat newbies. Voobs taste much better.

The way you are describing seems like a library conflict. Unfortunatly it could be anywhere with any library related between your controls and alleg.
I had this back on when playing Wing Commander III with a joystick ,and the only solution to this that I could figure out was to restart the computer without the mouse plugged, and play the game.

I just restarted my PC with the mouse unplugged (only keyboard plugged in) and tried to start alleg. This caused alleg to crash. I did have a joystick plugged in around when this problem started.
