Huh, must be another bug with the same symptoms then. I had this exact behavior at least 3 times in alleg and also sometimes in certain other direct x games, and every time restarting the PC (and nothing else I tried) fixed it.
Hope you find out how to solve this :/

Did a clean install, same problem.

This is a relatively new PC and everything else still works fine. (Divinity Original Sin, Warframe, etc.)

Do you use a joy or a mouse/keyboard to play?

The way you are describing seems like a library conflict. Unfortunatly it could be anywhere with any library related between your controls and alleg.

I had this back on when playing Wing Commander III with a joystick ,and the only solution to this that I could figure out was to restart the computer without the mouse plugged, and play the game.

I just restarted my PC with the mouse unplugged (only keyboard plugged in) and tried to start alleg. This caused alleg to crash. I did have a joystick plugged in around when this problem started.

did you try booting alleg without the joy?

another thing you could do, is remove all drivers from the inputs and reinstall them.

The problem has resolved itself in such a way I can't determine what fixed it.
