EDIT: The problem resolved itself magically, if you have the same problem there are some suggested solutions in the thread.
Dear All,
A whole load of buttons are acting up, and I have to click right fast to get them to do anything.
The following buttons require spamming LMB to operate:
All clickables on the main menu (free games, LAN, those 6 options next to that)
Joining a game from the list by clicking it.
The 'Back' and 'Last game stats' buttons in the lobby.
The Game Settings button in the lobby.
The "are you sure you want to quit the current game" buttons.
The "Are you sure you want to quit alleg" buttons
The buttons in the controls setup menu.
The teleporter screen
Everything in the loadout screen
- Basically, everything that does the little noise when you roll over it and makes a beep-boop sound when pressed -
Things that work normally:
Change wing
Launch door, but not launch button in loadout screen.
VC's
the Esc. menu including changing settings in that menu.
Things that act as if immediately double-clicked:
Team bars -> insta join request
I have no idea what is going on and the game is completely unplayable like this.
Restart does not solve anything.
What do?

It's a weird bug that happens sometimes to some people (including myself).
Nothing short of restarting windows is known to fix it, so you'll have to go out of your way and do that instead of just restarting alleg

Still ready to teach anyone who asks nicely whatever they want to know about playing alleg. Contrary to popular opinion I do not eat newbies. Voobs taste much better.

If you press escape, when inside allegiance you can use the keyboard to navigate to the graphics device menu, and change resolution.

This does not work for the main menu/lobby and I can't remember this ever working.
Changing resolution while in a game does not solve the problem.
The investments on the investment screen also react as if double-clicked on a single click. Full purchases are done immediately.
Tried beta client. Same problem.
