Yes, Allegiance saves your controls in a file. The file is inputmap1.mdl, and it is saved in the Artwork folder, which is in the main Allegiance folder. You can just make copies of this file to keep as backups, and then keep them in some other folder where you can find them. If you want to switch to a control scheme you've previously backed up, just take that file, and put it back in the Artwork folder (over-writing the version of inputmap1.mdl that was there).
